Like JLS, I find them extremely useful for fleet assembly points. I usually have all my space yards set up to automatically send newly built ships to one of my waypoint planets, which usually has a resupply depot, a ship training facility, and a fleet training facility. It really saves a lot of time.

I usually have 2 waypoints, something along the lines of "Homeworld" and "Forward Military Base"... you can see I don't like to fight multi-front wars http://forum.shrapnelgames.com/images/icons/icon12.gif
