All "non-fitting" units will go into the orbiting ship. I built a ringworld, and then left the shipyard bases in place to build weapon platforms and fighters while the ringworld yard built facilities. Well, one turn I had a population transport end it's movement over the ringworld, so I offloaded the population & gave it orders to move on the next turn. Well, the next turn it moved away WITH A FULL LOAD OF WEAPON PLATFORMS!!!
Apparently, the default cargo transfer (at least for base space yards) is to load units onto ship-based cargo rather than planet-based cargo. So I had to send my population transport back to the ringworld to put the weapon platforms where they belonged.
