About Counter-Intelligence Projects
 
What is better: One Counter-Intelligence Project with 30000 int. points per turn or Two Counter-Intelligence Projects by 15000 int. points per turn?

They're equal.

EDIT: yes, this includes vs Intel Sabatoge, since that likely has to get through your CI to work anyway.

As long as they are the same level of project, they are equal.

I think that the Intel aspect of this game is good -
fleet defection (expensive) so you can get whole of their fleets to deflect to youre empire

Or even the ability to specify a system for youre agents to try and get "any ship" in system "x" to defect ?

I wonder what we can do with the counter intel now that it is reportedly working correctly. I would like to understand how to get the AI to build special facilties like CI ones.

Counter intel has been working fine for a while now. The Fate Shrine abilities might not actually work as you are hoping... I have emailed Aaron about it.
