Random Maps and Special Provinces
 
I found out recently that there are special sites created in random maps provinces by default, as explained here:

The special sites correspond to icons in the random map provinces like a volcano, clouds, a mushroom, etc. They are not displayed by the in-game map editor (the icon shows on the province of course, but there is no checkbox).

Is there a way to disable these during random map generation?

Do you prefer the variety created by having these sites? Or do you think it can cause imbalance?

There is no way to disable them.
But you can use one of the other generators if you want a random map without them. DomMap or MapGen. Both of them operate on Dom2 terrains which means they also leave out other features that are not checkboxed on the Dom3 generator. Basically everything on this chart UP to 256.

MapGen has an added advantage of doing wrap-around maps which are also very desirable in the interest of fair play.
