Preferences setting
 
We shouldnt shy away from changing the settings on that pref screen. That feature's a nice one, we can simulate different conditions based on abstraction (direct effect on troops). The point is, what's the standard for different kinds of environments/factors affecting the troops (how much is for rain, storm, desert, post-nuclear blast, etc) ??

Are those scenarios created under already-altered pref screen will have its effects on gameplay when played on normal (100%) setting?

I've attached an excel spreadsheet, that someone created in the past, that suggests different settings for various weather and light conditions.

I think this is the sort of thing you are looking for.

I wonder, do players usually alter their pref settings to simulate different conditions on their troops? I know that different-folks-different-strokes on pref settings, but do advanced players usually change this setting on PBeM or something?

I would say normaly no play with default settings, over time you get a feel for capabilities & adjusting changes them.
Do on occasion adjust for low visibility, night or storm for a change. Sometimes decrease to hit slightly but normally leave.
Adjusting searching down in low vision however has the effect of making infantry harder to find with little impact on locating vehicles which seems right.
Works pretty well for night & vehicle silhouetted but for storms really need to be able to define wind. Seeing into heavy rain is a lot harder than looking in the direction the winds blowing to.
In the dessert attacks were often timed to take advantage of sunrise/set & heat haze as this had a effect to.
