AP ammo on Aircraft
 
I recently played a scenario in which a Spitfire used up most of its MG ammo and all of the HE ammo for its 20mm cannon.

It still had 2 AP rounds listed for the cannon so I had it target some tanks. The Spitfire made 3 separate passes but never fired the AP ammo for the cannon.

Does the weapon system stop working once all of the HE ammo is gone? I actually have a save of one of the passes if needed.

Look again at the help files about aircraft...

The "AP" column is how many guns it has the "HE" column is how many shots - so your Spit had 2 cannon with a number of shots of (look at the data) penetrating ammo.

From the Mobhack guide:

Class 11 air cannon can only use HE ammo as the AP round number is used as the number of cannon, so if they have an armour piercing capability then this is reflected in an HE AP rating, not an AP round rating. Class 11 air cannon are fired at 2 standard ranges - about 8-10 and 2 or 3 hexes, so max range is not very relevant - leave at about 20 hexes should do. (As they use HE AP values there is no pull down for range between firer and target in any case).
