Make research and intilligence facilities much more potent but make it only "one per planet".

The only way to make a facility one per planet is to add in some SY ability. There is no one per planet restriction like there is a one per vehicle restriction for components.

or give it a 10/10/10 construction - "can build prototypes" ability? http://forum.shrapnelgames.com/images/icons/icon12.gif could make for interesting management decisions - "to build or to research"

Problem is, that would kill all further production of any type on the planet, including facilities and units.

That, and the AI treats all SYs identically. It does not realize that it will not be able to build a ship there in a reasonable amount of time, but it will still try to do so.
