No. Sorry. Maybe they'll use different ship names, but they can copy the AI and you won't know until its too late.

If someone makes a unique shipset that's hard to see, you can change your copy. But SE4 is using the same folder for both empires.

My solution when this happend on PBW:
exterminate both races

Of course, the only thing that accomplished was my own destruction. Heh.
