Yes, it would make sense, in the real world I believe you cannot quite send your armies in your partner's capital without having to face some consequences. But a less efficient trade agreement then.

The AI Player usually does not hang out in your systems with the Simple Trade or Research agreements, but sure, it will understand that such an agreement is tantamount to right of passage.
However, with the Military or Partnership treaties the AI players tends to orbit our Worlds; to much for my likening.
