Nope. What it should do is give you a choice of atmospheres to convert to. But it doesn't, it makes it the native type for the empire. Tsk, tsk. Fyron wrong on two Posts in one night? First Ancient ruins, and now this
I once was the Xi-Chung Hive (Methane breathers), and I got the Fazrah (oxygen) to surrender. One of their planets - filled with Fazrahians - had a Hydrogen Atmosphere. I built an Atmospheric Converter III there, and in 2 years - oxygen planet.
Of course, unless there's an expensive/unique facility on a planet, I usually don't bother with atmospheric converters. I evacuate the planet, scrap all facilities, and abandon the planet. Then, I have a Ship with a Tectonic Bomb, Mass Condenser (whatever you call the Asteroid -> planet things), and a repair bay ready. Destroy the planet, then generate a new one - If you don't like it, wait a turn for the components to repair, then destroy it & generate one again - Wash, rinse, and repeat
