You can't do what you are attempting to do.

There is another setting that only allows you to coloize your own planet type. Combined with your own atmosphere setting you already tried it will eliminate any domed colonies being formed by your own ships. But if you capture an enemy ship you will still only be able to colonize your own type and atmosphere. If the enemy is a different atmosphere type the result will be a domed world. If the enemy has a different type of colony ship (rock v ice, etc) you won't be able to use his colony ship at all without retrofitting it.

The only option would be to setup the game so that all the races in the game are the same atmosphere and planet type. That way regardless of who you capture you always get the same type.
