You'd probably need to do this PBEM. There is no way for one userid to control more then one empire in a PBW game. You'd have to have two userid's each, and we seriously frown upon that sort of thing for obvious reasons.
I suppose if you are set on it we could make an exception for this game. I'd ask that you make your second userid some form of your original userid so it's clear to everone it's being controlled by the same person. (ie, Frank and FrankTwo)
