The starbases do upgrade themselves over time (actually I think it has to do with your experience level
), just like the enemies do, fitting themselves with the latest Version of whatever components they have, so your Terran starbase with Antimatter Torpedo I's might later on be armed with Antimatter Torpedo IX's!
