The slot's XY coords are pixel locations on the 2D pre-rendered overhead image.
The firing points, and light sources and such are spacial coords relative to the 3D model.
If some of the slots are invisible, then you've probably given them an unrecognized type (Not engine, hull, shields, etc)
The next patch will allow custom slots though.
Which info are you listing twice?
