I use antimatter/quantum torpedoes and antiproton beams. Usually enemy has point defense cannons so I launch the torpedoes at close range where they don't max dmg but atleast they both hit. With Terran destroyer mark II and III I use two torpedoes and two antiproton beams.

The way I usually fight is to get max front weapons to my ship and then good maneuverability and then shoot one enemy shield down and then kill the hull through that hole. I usually target their aft or side shields.
