Yes, it affects independants. I frequently use it to wipe out irritating independant provinces that I've skipped over. You know, the ones with 100 units, 50% of which are Knights and the other 50% are crossbows, with a Wizard leading them. A few turns of Wrath of God cuts those odds down nicely.
