I was thinking that every squad was independent ofr morale and route purpose and also the leader ... so, what was happening ? I sthere someone that could explain me weel how the morale and route works ?

I have the suspicion that in your case, the mage with four body guards count as a single commander. So, your army is like two commanders and 40 militia. Now if the militia rout, the computer will regard that as all the army being routed and thus the commanders follow.
