New ship sets are not mods. Mods include modified Data files (text files in the Data folder that define everything from racial traits to techs to formations).

Every ship set has a unique folder in the Pictures\Races folder. If you want to add, say, the BOB shipset, you would have to make sure that extracting the shipset from the zip file places all of the AI and picture files into a BOB folder inside the Pictures\Races folder. Some shipsets are designed to be extracted to the Pictures\Races folder. Others are designed to be extracted to the root SE4 folder. Such shipsets will generally add a new Design Names file for use by that AI empire. The set might also include Empire files so that the race can be added to a new game manually. Make sure to edit any empire you load for an AI and toggle the AI Controlled and Use AI From Race options for it.

New ship sets will not replace the stock ship sets. They will simply make more available. Adding new shipsets will also make new AI empires available. Most ships sets come with AI files for use with AI empires.
