IIRC, the way storage capacity works is that any resource conVersion, point generation and/or gifts are all added together to be used by your empire regardless of your capacity. Once everything is said and done, THEN it checks to see what is remaining and if it is more than your storage capacity, then it will toss the excess. I'm not 100% sure about this but about 90%. I seem to recall being in a situation where I needed more minerals than I could store just to maintain my fleets and was producing more Orgs and Rads than I could store, so I was converting all excess orgs and rads and wasn't having a problem with maintenance. So in your example (assuming you had near zero before the gift) you would have full use of the 500,000 during your turn and after your 400,000 expenses, you should still be left with 100,000 in storage.
Again, I'm not totally positive, but I am quite confidant that's how it works.
