The difference is, you can play Freespace 1 with Freespace 2, and get the nicer graphics (1024X768 beats 640X480 all the time, sundays included), while the other way around is going to be difficult.
(Freespace 2 has also received the blessing of not being translated, unlike Freespace 1, which consequently cannot support any mod and... *Digression alert goes off*)
