You also can't retrofit any components on the ship and keep the tailsman or whatever. It is stuck at the level it was captured at. You can not, for example, add a Solar Sail if it did not have one initially.
If you have the tech, you can repair the items damaged. If you are still researching to that level they can be repaired when you get the tech.
That does bring up a question. If you capture a ship with organic armour, will it repair itself if it is in another battle somewhere even if you don't have the tech to fix it up?
