I was thinking about this, while you can't make missiles harder to hit, you can make the missiles harder to kill, which amounts to the same thing. So when you research better EW/ECM tech you get access to missiles with better seeker damage resistance.
Don't directly add EW drones, but change the stealth armour component to 0 mass, one per ship, different picture and whatever bonus you want the EW drone to have. So you can hide ships and/or give them a good defence to hit bonus.
Ship board EW against missiles I've got a vauge idea. Say emissive armour so the EW can reduce the damage from missiles. ECCM could be added as tougher PD weapons.
So it comes out that you don't research weapons. There would be no tech tree called 'missiles' instead a variety of EW techs which lead to missiles, sensors, etc.
