To use the ministers correctly you'll have to turn them on in two places. One on the transport and the second in the Empire options list under Ministers. Make sure that you check the option for transport and colonization. If it still hangs just move them manually for a turn and see what happens. I don't use them much myself, but if the game is far enough along the computer may have trouble trying to figure out what you need it to do.
