It serves as contrast to the Galactica. You'll notice that we are beginning to get this more complex view of the colonies and cylons as time progresses. Humanity isn't united, it's not getting along, and different crews have different ways of seeing each other.
I do think the Pegasus crew will be less loyal to Adama and the president.
What gets me is the balloning CGI FX's cost of the series almost forced a clip show.
