I'm not sure what you are saying exactly. The System Mineral Scanner is in the 2nd system and your homeworld is in the 1st? And you're not seeing the bonus on your homeworld? If so, your homeworld will get no bonus because it's not in the same system. Also there is a bug where the displayed amount in the planet report is incorrect, but it's in the empire report.
