You can't add more than one bonus. In fact, the game shows a note when you add a system-wide ability facility to a queue if there is another one present in the system (You can turn off this in the empire options screen). This is not coherent, IMO
. I think the best bonus is applied.

I've requested it in every Version since 1.35. For the industrial fans like me is annoying to check every planet in each system to find if there is the system-wide facilities that we use to use.
