Well, it will stop mutiny, but it will also stop you from moving or otherwise using the ship. Mothballing means you park it and shut it down, sending the crew away. No crew, no mutiny. But you lose all experience for the ship. When you re-activate it you'll have a 'novice' ship again. A rather high price to pay if your enemy has trained ships when you bring it out to fight again. And while it is mothballed it's just sitting there. If an enemy ship attacks the location where it's sitting it cannot defend itself.
