You can add security station destroying weapons (the damage type is listed in the Components file). Then, you can add a security station ability to all "crew" related components (such as crew quarters) with an ability value of 1. Now, that security station targetting weapon is essentially a crew killer.

There are a couple of mods with examples of such weapons, such as Adamant and possibly Pirates and Nomads.
