Without cheating, not really. You can however, go to the Players screen from the Main Menu and untick the green dot in next to the empire in question, which will allow you to play as that AI, so you'll then be able to see where that ship went. You'll also be able to see all his other ships, colonies, etc, but I'm sure you'll be able to restrain yourself from peeking.
