Originally I thought it would be a good idea to create a water nation with counters specific to LA R'lyeh, but now I believe it may be a good idea to give a few nations a spell that counters some of R'lyehs strengths.
For instance a cure insanity spell that is specific to a few nations that people feel perform poorly in LA. Atlantis comes to mind, maybe a few others. Put the spell higher up in the research levels to make it a strategic decision to shoot for that spell to counter R'lyeh.
