Yes, of course ! During the game, click "save empire" and then use "save ship designs" option any time you want. Now, when you start new game, load the saved empire and here you go !.
Note of caution: If you save empire during game setup (in races window) all ship designs will be lost, even if you choose "save designs" option. This is a bug I think, but minor one.
