When PDC does fire on automated mode, it does not take any MultiTracking targets. Though when used on manual fire (selecting and firing) it does do so, at least to my knowledge. SOmething here is wrong.

You misunderstand. It means fire until all of the target ship's weapons are gone. Then, since that ship cannot harm you anymore, move on to other ships that can still fire on you. It's a matter of efficiency and effectiveness in combat.
I don't see the problem with multiplex targetting being used by manual tagetting. That's what it's for. Automatic PDC fire is defensive only. If you want to go on the offensive with your PDC you are going to use your multiplex allowance.
