Multiplex targeting is still difficult to do. I generally do not depend on it. It does seem to work best when there is a change of weapon types, ie: only X, depleters, DF, missiles.
I did experiment with SAT stacks (may apply to WP stacks too). SATs are individually targeting but a SAT stack retargets only when the next SAT has a different weapon. By giving designs many design names and controlling deployment order a Layer Cake firing order can be achived that will not waste the Virus and Subverters.
SAT Layer Cake: Virus satV1, Subverters satS1, Virus satV2, Subverters satS2, etc... (brain SAT gives bonus to all sats)
I don't know if this can be applied to ships. I generally build smaller ships and limit the number of Only X weapons each one carries.
