you can safely delete all facilities and components that have "unaccesible technology" as one of the requirements.

That would be simply a placeholder for a removed facility. Definitely has to stay.

But multiple copies of abilities in a single component or facility that do nothing can certainly be removed. Just leave one copy of each ability type in case it is used by the AIs
