Make sure you use the correct "clear terrain". Use the clear terrain on the same page that the trees button appears.

I just ran a test, I had one of these bumps show up after deleting the Hedgerow and if you use the clear terrain that has the message "Clear all terrain from Hex" instead of the one that says "Add clear terrain to hex" you will be able to clear down those bumps.

There are two types of adding clear terrain so that you can add grass without clearing down hills
