I have noticed that as well. The normal sound played with non-destructive penetrations is 22.wav, but the sound referred to by the OP is 72.wav (IIRC). The latter happens so rarely that I am not sure what the hit effect message is, but certainly the target remains at least partially operational after it. I have always assumed that it's a bug, though not one really worth reporting or fixing since it's so rare.
