Seriously, if you are far ahead in score, and haven't destroyed ships and planets in a while, they should start losing anger and accept a treaty.

Yes I experienced the same: You have to be patient, strong and not killing them. Eventually they might offer you a peace treaty.
What races are so hostile to you Atrocities? I didn't see any difference in the AI anger (but I use my own AI files, so maybe the original SE IV files have been changed)
