No bodyguards during assassination and remove from queue?
1) Couldn't find this reported:
I received special event:
An unexpected event has occured in North Crowbridge. An assassin tried to eliminate one of your commanders.
The commander in question had 2 vinemen bodyguards, but they did not enter the fight. I verified after the fight that he had 2 vinemen, still existing, set to guard commander. Fortunately he survived (with a wound, *sigh*). Is this supposed to happen, or is it a bug as i expect?
-----
2) Also, is there any chance of getting a leader command to "defend, take this unit out of the 'next unit' queue for the rest of the turn" command (useful for all commanders)? And perhaps a "defend, take this unit out of the 'next unit' queue every turn until manually selected" one too (useful for semi-permanent scouts)?
When I hit the point where I have 50-100 scouts out that I don't want to move it gets rather annoying to sort through them all to find someone specific; also sometimes when i'm hitting 'n' to go through my commanders I haven't decided what to do with one and choose to come back to him later, if there are multiple instances of this it gets very annoying to remember where they all are; with a "defend until next turn" command for all the miscellaneous defending commanders this would be much quicker.

Re: No bodyguards during assassination and remove from queue?
You mean something like (as in Civ games),
Pass - Press say Ctrl-Space (Ctrl to prevent accidental space bar pressing...?) to skip this unit for this turn only, it's set to do whatever it is currently set to do. Just flag it (internally) so it won't be cycled through by the 'n' key this turn.
Hold - Equivalent to Defend, except require manual/divine intervention to un-hold it.
These would indeed be useful features. But to make it more complete, we also need a key to cycle through units with Hold order (Ctrl-h?), or at least units with Hold order should be highlighted somehow in the overview, least we quickly forget about their existence.
Just some random musings.

For 1), what kind of assassin was it? And was it really a random assassin? I've never seen that - only intentional assassins ordered by foes.
In general, the bodyguards should appear.

1. No, this is a bug. It has happened to me as well. There is a random event: "An assassin attempted to assasinate one of your commanders", and the bug is: any bodyguards assigned to that commander are not present during the assassination.

Re: No bodyguards during assassination and remove from queue?
Tinkthank has it correct, the assassin had no national affiliation, and in viewing the battle it said independents attacking man.
I put the save folder into a .rar in case it should be sent somewhere if someone wants to see it.
