Stealth Armor

I just updated a few of my exploration ships with stealth armor so that I may skirt through enemy territory without any harm. To the best of my knowledge the enemy does not have scanners that pick up level 1 Active and Passive EM countermeasures. I unfortunatly just got hunted down and unmercifully slaughterd. What's the deal, how did they see me?
