Okay I see what I was doing wrong. I was extracting to a folder I had already made instead of letting them extract to their own folder(that I didn't realize was being made).
You do not have to install mods into the folder they want to go in, actually. That is just a standard folder for ease of use. AST will work if you place it in a folder named "Bob", for example.
You will want to make sure you have the Image Mod installed to use those mods.

Fyron, he meant that he made a folder called "Whatever" and then extracted the files into that. Making another level of folders with the mod files. And so the mod launcher detected no mod files so it diverted back to default files.

You can use extra folder layers, actually. Manually editing Path.txt works fine. The Mod Launcher does not detect mods in extra layers of folders, but you can add them manually by using the Add Directory button.
