As of the upcoming patch, you will be able to limit them to "one per planet", as the hardcoded "one SY per planet" limitation has been removed and in its place is a set of functions which, among other things, can be used to limit facilities (such as space yards as in the stock game) to one per planet.
As for "one per empire", I'm not sure - I haven't looked at the new functions in too much detail. One per system, perhaps, but I'm not so sure about one per empire...
