IIRC sites go up to level 4. Which means once a level 4 mage comes through you have found all the sites possible.

Yeah, i am playing with an ark toting thug in a SP game. It still works. Not as much as I would like, but I do see unit die from the ark as well as disease and blindness.

I think we all agree that RicoRico is the winner. He wants to play a few more turns. If you want to go AI that is fine. I will stick around until he storms my castle again, unless he takes forever.

Sounds to me like some one was using spies to instill unrest and then they pulled the spies out. Was there another obvious cause for the unrest? Was this a MP game? Was the unrest in your capital or...

Should not be a problem. When you open a game that has already been created it automatically opens the correct mods.

So no you do not have to turn mods on and off, except when creating a new game.
