I was able to get it to work on cedega 4.0, but if I remember correctly I had to set my video setting to "safe", and of course I had to have my glx working properly.

It did the same thing to me, campaign 1 I could leave, campaign 3 with the sithrak starbase if I left and returned later it wouldn't count.
