Start with SE4, don't move on to SE5. There are more than enough good, time-sinking mods available for SE4 to obviate the need for subjecting oneself to the horrors of SE5's UI.

It shouldn't matter one way or the other; the OS installer asks you which drive to use, and warns you if there is an OS already on it.

You probably need to put the new drive in the first SATA...

Compatibility mode almost never works for DOS programs (esp. games), in my experience.

If MOO2 is 16 bit, it cannot ever run inside Vista (or any future OS), due to the lack of 16 bit binaries....

The key was always needed. Just contact Strategy First tech support, explain the situation, and see if they'll give you a new key (for no charge). Or, just stick with the more-solid SE4.

That sort of change would be wildly inappropriate for FQM, at least. It represents a change to the actual game mechanics, rather than just fiddling around with which planets gets placed on the map.
