As far as I can see, the Improvement plants do nothing. Come to think on it, if you add in the setting of Only Colonise breathable worlds, that pretty much makes the Planet Utilisation Tech a waste...

I think your best bet there is to have your colony ships take a hike away from the intruders rather than sit around, they're less of a target that way. Then you should be able to intercept the enemy...
