Yes, immortality cures any unit of any affliction AFAIK (unlike Recuperation which has limitations. eg Old age. Tests with old age immortal units show they still cure themselves). But curing the afflictions is still subject to the usual healing mechanics (ie. some are harder to cure than others), so some will take time to cure depending on what they are. (my personal record was a feebleminded MLich that took 13 turns to get his head cleared up, and that was 13 turns sitting with the Chalice as well. So that gives you some idea of how long some can take to cure if the RNG hates you).

The way I see it is that yes, losing 10% pop can suck, but if your entire master plan is ruined by your cap losing 10% pop, even in the early turns, then perhaps your master plan wasn't so masterly. There are certainly arguments against taking Mis2, but losing 10% pop from a barb attack is certainly not one of them IMO. As something that trivial isn't even worthy of consideration in my books, since over the course of the game that probably isn't much different from the gold lost by starting with 29500 compared to what you'd get starting with 30500. (Not run to numbers to back that up, but seems about right to me. More so with good scales.)
