Something I do in my games, which works quite well, is I build a ship yard base that has a cargo hold and a fighter bay/sat bay (depending on what techs I have). It's not much but it gives enough to do some cargo shifting in times of need. Lifting some troops so that the planet can build more while waiting for your nearest transport to arrive. Another technique I like to use, but takes some management, is I build a small transport that is dedicated it a single system. I rename it so that it matches the system and I can keep track of it. I have lost count of the times that these seemingly pointless ships have saved the day. When not playing a simultaneous game, this sort of infrastructure allows me to move cargo all the way across my emipire in a single turn! Even in a simultaneous game, I can have an entire system dedicated to building one type of unit and by setting repeating orders, it can supply my whole empire with units. Quite effective. Also, if you do any trading for populations for their atmosphere breathing abilities, it makes it a lot easier to disperse them around this way. Takes up a fair amount of maintenance, but it's well worth it.
