I usually set 3 or 4 way points on my main military type planets that are at the front so that when a new ship gets built at the rear I can just order in to waypoint 1. Saves a bit of clicking. Depending on the situation I may set the planet move to order to go to the way point.

Probably bad play on my part but I tried using them and determined (after so many deviations from those "assigned" waypoints) that it didn't help much to use them.
Many factors are involved for me when moving ships...what I guess some might call, "Management by Crisis"...

an extremly useful option, waypoints are. its a shame to NOT be using them.

I use them when i have a specific spaceyard creating ships for a specific warp point, but other than that i don't really use them that much

I can't answer, because my answer woudl be "sometimes, when it is strategically advantageous".
Map size has nothing to do with it; number of shipyards building a given ship, does. Wether or not it's a peacetime build, and I have somewhere with multiple trainng facilities in the same sector, does (planet with 2 moons = triple train rates, in vanilla SE4).

Why are waypoints bad? You can gather your new ships at the nearest training planet with just 2 button presses instead of several mouse clicks, then some buttons, and more clicks.
