Actually, the system notes can be accessed by right-clicking on the galactic map. Click on a system and it will pop up a 'notes for system' window.

It would be nice to put notes on ships, fleets, and planets.
Another really nice feature would be the ability to get Messages when a ship completes its orders, either when it arrives at its destination, or for example if you have it on "recover" it would pop up a message letting you know it's now full so you can move along with it.
Related to that, a message for any planet that has completed its construction queue and is not maxed on facilities.

Would be nice, but IMHO it's a minor thing. I would like to see other improvements first.
Try this workaround: you can hop to the next ship (which has at least one free move left, and must be w/o orders) with the spacebar. For the unoccupied colonies there's a similar feature:
Spacebar / Ctrl N Next Ship
Ctrl B Previous Ship
Ctrl F Next Fleet
Ctrl D Previous Fleet
Ctrl C Next Colony
Ctrl X Previous Colony
If you like mouse-control: you'll find the buttons somewhere in the very upper right corner. If you press F11 (main window) you get into "Empire Status", then press Empire options, you can set some specialities for the "next ship/fleet..." buttons there, like skip ships which are in fleets/skip ships which are under repair etc.

You can do this with the Name button for ships, preferably with short, abbreviated codes. I don't remember whether you can rename planets; I've never tried it. I think for fleets you'd have to Remove All, Create New Fleet with a different name, and Add All.

This can be done by checking Ships (F6) Orders button, and looking at the icons. This is admittedly tedious if you do it every turn.

As above, you can do this in Construction Queues (F7).

You can rename ships, fleets, and planets. Might be able to rename unit Groups, not sure on that, however.
The system I use is to simply go from right to left on the galaxy map and check everything (sometimes I will do war fronts first, then go through each system). If I leave the game for a length of time and want to remember to do something, I just stick a Post-It on the edge of the monitor with the reminder. I don't use the System Notes feature, since I find it a bit more tedious than the SE3 system (right click, notes, and that's it... I never really used the notes in SE3 though either, never was much need  ).
