Well that is your problem then. The patch overwrites the stock data files, so all of your custom changes were lost. Reinstalling 1.84 will most likely not make your savegames work, as they depend on modified data files which were lost... This is part of why it is always a good idea to _never_ modify the stock data files, and always work in a mod folder. The other reasons are multiplayer compatibility and ease of backups.
One thing you could try is loading the game as the Host and processing a turn. This will let SE4 know that you really want to change the data files in use. There were a few data file changes in the 1.91 patch.
edit:
As for empire files, SE4 will never allow you to load an empire file that was created with a different number of racial traits than are present in the RacialTraits.txt data file. If you added any traits, you won't be able to use your old empire files, in any Version of SE4, until you readd enough traits to compensate for the difference.

But I saved out the data files prior to updating and then copied them back into thir respective folders - editing as needed first. bad idea?

Hmm... and you saved all of them? I still say it is a bad idea to do this in the stock data folder, and you still want to keep everything in a mod folder...
In this case, you'll need to log into the game as Host and process a turn. This will tell SE4 not to complain about changing data files and game Versions, and will successfully upgrade the game to the new patch. Not sure what would be wrong with saved empire files... double check the RacialTraits.txt file and make sure any changes you had made to it before are still present.

OK. I'm going to uninstall SE4 and reinstall it. I don't have 1.8.4 anymore (hmm ... yes ... I do on laptop) so I'll patch with 1.9.1 and redo my altered files. Oh what fun!!
If I install my modified data files into a different folder - how in blazes will SE4 know where to look for the changes?

Use the Path.txt located in your SE4 folder to specify the location of the game data files you want to use. Or, download the ModLauncher, the SE4 Companion, or the SE4 Mod Selector; those programs can present you with a menu of all your installed mods and change the Path.txt for you!
